Rather than trying to layer RGB layers as individual prims, I switched over to just combining the layers in photoshop into one image. This is similar to looking at the original image, except that the color black is transparent. There are varrying differences of transparency throughout the images. An added benefit is that I don't have any of the alpha clipping and flashing. Things just keep getting awesomer every minute. However, it would have been great if I could have kept with the different layering, but had something that still looked good in color.
